Begomovirus is the largest genus which belongs to Geminiviridae family. They are important viral pathogens to affect the yield and quality of many plant fields in Vietnam as well as in the world, such as, tobacco. The method to prevent and eradicate these viruses is very difficult. The studies of virus genetic diversity are very important to control plant virus diseases. In this study, the partial VI genes of Begomovirus infecting in tobacco which were collected from the North and South of Vietnam have been cloned and sequenced. On the basis of nucleotide sequence identity and phylogenetic analysis revealed that the 26 isolates were belong to five species in the Old World Begomovirus, including Ageratum yellow vein virus, Papaya leaf curl China virus, Pouzolzia golden mosaic virus, Tomato yellow leaf curl Kanchanaburi virus and Ludwigia yellow vein virus. Among the isolates each virus species shared 88 to 100 percent identity, and among the five virus species shared 69 to 88 percent identity. This showed that there was rich genetic diversity of Begomovirus on tobacco plant in Vietnam.
